These responses, which are essential to preventing cellular death or malignant transformation, are organized into a sophisticated s- tem designated the “DNA damage response”. This system operates in all living organisms to maintain genomic stability in the face of constant attacks on the DNA from a variety of endogenous by-products of normal metabolism, as well as exogenous agents such as radiation and toxic chemicals in the environment. The response repairs DNA damage via an intricate cellular signal transduction network that coordinates with various processes such as regulation of DNA replication, tr- scriptional responses, and temporary cell cycle arrest to allow the repair to take place. Defects in this system result in severe genetic disorders involving tissue degeneration, sensitivity to speci?c damaging agents, immunode?ciency, genomic instability, cancer predisposition and premature aging. The ?nding that many of the crucial players involved in DNA damage response are structurally and functionally conserved in different species spurred discoveries of new players through similar analyses in yeast and mammals. We now understand the chain of events that leads to instantaneous activation of the massive cellular responses to DNA lesions. This book summarizes several new concepts in this rapidly evolving ?eld, and the advances in our understanding of the complex network of processes that respond to DNA damage.

Although studies on isolated DNA in vitro, on prokaryotes, on mammalian cells in culture, and on laboratory animals have provided essential background information, it is now possible to study DNA damage and repair in human tissues directly. New techniques of high sensitivity, especially those not requiring radioactive labeling have made possible quantitation of DNA damage and repair, as well as detection of residual, unrepaired DNA lesions . In recent years, several investigators have taken up the challenge of studying damage and repair responses in humans, and we have chosen that work as the special focus of this Symposium. Major advances in under standing damage and responses in human skin, in blood cells and in human internal organs indicate three major themes. First, DNA damage levels in human tissues depend not only on the initial exposures, but also on the capapacity of that tissue for repair of the specific lesion type. Second, repair in human tissues may differ quantitatively and qualitatively from that in human cells in culture.

Several layers of defence and repair systems allow cells to maintain stable genomes; in humans, dysfunction of these systems leads to cancer, neurodegeneration, and other pathologies. At the same time, recently it had emerged that targeted and regulated DNA damage and repair is a mechanism underlying several important cellular processes such as epigenetic demethylation and immunoglobulin gene diversification. The present collection of papers is aimed to cover new developments in the area of protective and regulatory mechanisms associated with DNA damage. The mechanisms ruling the recognition of damaged nucleotides against the vast background of normal ones are reviewed. The role of extended non-catalytic domains that are often found in eukaryotic DNA repair proteins in contrast to their downsized, catalytic-only bacterial counterparts is discussed. Among the proposed subjects are the regulatory functions of bulky covalent modifications such as poly(ADP)ribosylation and ubiquitylation in DNA damage response, especially in the context of chromatin remodelling. As opposed to DNA repair, damage tolerance allows cells to replicate with lesions in the genome; the enzymes responsible are also covered. Finally, we present examples of modern multilevel understanding of the cell function and malfunction in the wake of genotoxic assaults such as oxidative stress, abiotic environmental stress, and DNA-damaging plant toxins.

Book excerpt: Chromatin is occlusive to DNA damage response factors that process DNA lesions to reduce mutations and forego programmed cell death; paradoxically, chromatin is essential for cell viability because it is required for the compaction of genomic DNA in the nucleus and modulation of metabolic processes. The primary structural component of chromatin is the nucleosome, which consists of ~147 base pairs of DNA wrapped around a histone octamer. To understand how histones contribute to DNA damage response, we analyzed amino-terminal tail (N-tail) deletions of all four canonical histones, both individually and in combination, in the budding yeast Saccharomyces cerevisiae. We found that combinatorial N-tail deletions of histones H2A and H3 (tH2A:tH3) sensitize yeast cells to the DNA alkylating agent methyl methanesulfonate (MMS), and epitasis analyses indicate that multiple DNA damage response pathways are involved in this MMS sensitivity phenotype. Interestingly, the tH2A:tH3 mutant is deficient in base excision repair (BER), a repair pathway with two subpathways that differ in repair patch sizes. We developed an in vitro assay to differentiate between these subpathways and showed that DNA lesions located in the nucleosome core are preferentially repaired by DNA polymerase beta that insert short repair patches. Additionally, the tH2A:tH3 mutant was shown to be deficient in nucleotide excision repair (NER), a repair pathway for DNA helix-distorting lesions, such as those induced by UV light. NER also has two subpathways differentiated by the presence or absence of the transcription machinery. We found that transcription-coupled NER requires the removal of the posttranslational ubiquitin moiety from H2B at lysine residue 123 to destabilize chromatin structure and allow for accessibility by repair enzymes. Altogether, our data show that even though chromatin is inhibitory to DNA damage response factors, chromatin provides signals to promote different DNA damage response pathways and subpathways, including those of BER and NER.

Available in PDF, EPUB and Kindle. Book excerpt: The xeroderma pigmentosum C (XPC) complex initiates nucleotide excision repair by recognizing DNA lesions before recruiting downstream factors. How XPC detects structurally diverse lesions embedded within normal DNA is unknown. Here we present a crystal structure that captures the yeast XPC orthologue (Rad4) on a single register of undamaged DNA. The structure shows that a disulphide-tethered Rad4 flips out normal nucleotides and adopts a conformation similar to that seen with damaged DNA. Contrary to many DNA repair enzymes that can directly reject non-target sites as structural misfits, our results suggest that Rad4/XPC uses a kinetic gating mechanism whereby lesion selectivity arises from the kinetic competition between DNA opening and the residence time of Rad4/XPC per site. This mechanism is further supported by measurements of Rad4-induced lesion-opening times using temperature-jump perturbation spectroscopy. Lastly, kinetic gating may be a general mechanism used by site-specific DNA-binding proteins to minimize time-consuming interrogations of non-target sites.
