Raman scattering (RS) is a widely used vibrational technique providing highly specific molecular spectral patterns. A severe limitation for the application of this spectroscopic technique lies in the low cross section of RS. Surface-enhanced Raman scattering (SERS) spectroscopy overcomes this problem by 6-11 orders of magnitude enhancement compared with the standard RS for molecules in the close vicinity of certain rough metal surfaces. Thus, SERS combines molecular fingerprint specificity with potential single-molecule sensitivity. Due to the recent development of new SERS-active substrates, labeling and derivatization chemistry as well as new instrumentations, SERS became a very promising tool for many varied applications, including bioanalytical studies and sensing. Both intrinsic and extrinsic SERS biosensing schemes have been employed to detect and identify small molecules, nucleic acids and proteins, and also for cellular and in vivo sensing.

Book excerpt: In the course of the development of surface science, advances have been identified with the introduction of new diagnostic probes for analytical characterization of the adsorbates and microscopic structure of surfaces and interfaces. Among the most recently de veloped techniques, and one around which a storm of controversy has developed, is what has now been earmarked as surface enhanced Raman scattering (SERS). Within this phenomenon, molecules adsorbed onto metal surfaces under certain conditions exhibit an anomalously large interaction cross section for the Raman effect. This makes it possible to observe the detailed vibrational signature of the adsorbate in the ambient phase with an energy resolution much higher than that which is presently available in electron energy loss spectroscopy and when the surface is in contact with a much larger amount of material than that which can be tolerated in infrared absorption experiments. The ability to perform vibrational spectroscopy under these conditions would lead to a new understanding about the chemical identity, geome try, and bonding of adsorbed material at a level previously unacces sible. It is for these reasons that the last few years have brought an explosion of activity surrounding the exploitation of SERS. The search for the origines) of the anomalous enhancement has given rise to a research sub-activity of its own. Efforts to explain the en hancement have led to an increased understanding of the whole range of phenomena associated with the interaction of photons with adsor bates and metal surfaces.

Book excerpt: Quantitative analysis of Raman spectra using surface-enhanced Raman scattering (SERS) nanoparticles has shown the potential and promising trend of development in vivo molecular imaging. One of the key job is from the intensities of Raman signals to predict the quantities of analytes. Direct classical least squares (DCLS) and multivariate calibration (MC) are commonly used methods. DCLS relies on source Raman signals as the references. But the inherent Instability of Raman signals make the DCLS model not robust enough. MC model relies on a batch of training mixture Raman signals together with the ground truth mixing concentrations to build the multivariate multiple linear regression models, so as to reduce the bias from the instability of source Raman signals. But it also brings in the more variables than observations problem. Latent variable regression (LVR) model avoids that problem by extracting low dimensional latent variables (LVs) (or extracted features) to do regression with concentrations. Among several LVR methods, partial least squares regression (PLSR) algorithms are more robust, since their LVs both represent original Raman signals and predict concentrations. In this thesis, quantitative analysis models and methods are compared to show why PLSR algorithms are more robust for the purpose of quantitative analysis of Raman spectra. Only PLSR cannot handle the instable background of Raman signals. Baseline correction methods are commonly used as the preprocessing to find a slowly changed baseline under the signal as the estimated background. Raman peaks are extracted then by subtracting the baseline from the Raman signal. But baseline correction methods are usually time consuming iterative processes, and normally they cannot deal with the multi-scale property of Raman peaks. We designed a simple algorithm, called continuous wavelet transform (CWT) based partial least squares regression (CWT-PLSR) that uses the average CWT coefficients of mixture Raman signals to do PLSR with mixing concentrations. It extracts the multi-scale information of Raman peaks and so is more robust than traditional baseline correction methods.The features extracted by PLSR give more weights to those Raman peaks that both representing Raman signals and predicting concentrations well. But the portion of each purpose is fixed in the objective function of PLSR. To improve the flexibility of PLSR, we designed a new continuum regression (CR) method that use a tuning parameter to control the portion of each purpose in the objective function and it gives more reasonable weights to Raman peaks. It beats other two CR methods by embracing PCR, RRR and PLS as three special cases, and is simply achieved by NIPALS algorithm.Tuning parameters of PLSR and CR methods are normally decided by time-consuming cross-validation methods. And some parameters have infinite numbers of possible values in continuous ranges. There is no way to test every value by cross-validation methods. Nonparametric Bayesian models of these methods are needed to decide the parameters automatically from the training data. As a foundation work, we design a probabilistic PLS regression model to give a probabilistic view of the PLSR methods. Future Bayesian models can be achieved by adding reasonable priors of the parameters.

Book excerpt: Accurate determination of the surface enhanced Raman scattering (SERS) enhancement factor (EF) is critically important for a fundamental understanding of the SERS phenomenon. Experimental quantification of SERS EFs is challenging. A series of instrument-, analyte-, and SERS-substrate related issues can affect the SERS intensity and thus compromise the reliability of the measured SERS EFs. This dissertation presents a series of computational and experimental studies that enhance the quantitative understanding of the SERS signal variation and identify ways to enhance the reliability of the SERS EF determination. Chapter I presents an overview of works described in this dissertation. The gold nanoparticle (AuNP) inner filter effect on SERS measurements is demonstrated in Chapter II. Using dithiopurine and ethanol as model analytes, we demonstrate that the nanoparticle will modify the analytes’ Raman signal through two competitive mechanisms: enhancing the Raman signal of the analyte on the nanoparticle surface through electromagnetic enhancement, and attenuating the analyte Raman signal through photon extinction. The significance of the AuNP inner filter effect is quantitatively evaluated using ethanol as the internal reference. A solvent internal reference method is presented in Chapter III for quantifying the SERS EFs of analytes adsorbed onto AuNPs and AgNPs. One of the key findings is that while an analyte’s SERS EF varies significantly as a function of nanoparticle aggregation, its peak SERS EF depends only on the types and sizes of nanoparticles, but not on experimental conditions including concentrations of analyte, nanoparticle, and aggregation reagent. Chapter IV presents a SERS internal reference method for the determination of the resonance Raman EFs in the SERS study of rhodamine 6G (R6G) adsorbed onto AuNPs and AgNPs. The most striking finding is that the AgNP binding reduces, instead of enhancing, the R6G resonance enhancement. Finally, the wavelength-dependent correlation between UV-vis intensities and SERS EFs of aggregated AuNPs and AgNPs were investigated under three fixed excitation wavelengths (532, 632, and 785 nm). The nanoparticle UV-vis intensity is an excellent indicator for identifying the optimal aggregation state for AgNP-based SERS acquisitions under each of the three excitation wavelengths and for the AuNP-based SERS under a 632 nm excitation.

Book excerpt: Surface-enhanced Raman scattering (SERS) has long been the interest of researchers in chemistry, physics and engineering, especially since the discovery that SERS can probe into the system down to the single molecule (SM) level. Despite the large number of publications regarding the fabrication of SERS substrates, it has been a challenge in the field to quantify the SERS signal and universally compare substrates. Traditionally, enhancement factor (EF) is used as an indicator of substrate quality, but the EF calculation is hugely dependent on the estimation of the surface coverage and other factors that are determined largely subjectively. Therefore, this thesis aims at discussing other parameters that can also be used to evaluate different substrates. Six different SERS substrates of Ag or Au nanoparticles of different sizes were fabricated by nanosphere lithography (NSL) and characterized by electron microscopy and UV-vis spectroscopy. SERS substrates were mapped for different concentrations of a probe molecule. Through subsequent baseline correction and principle component analysis (PCA), the "intensity" of individual spectrum was obtained and the shapes of intensity histograms of each substrate were acquired.Instead of calculating EF, five criteria (six quantification methods in total) were employed to comprehensively evaluate the six substrates. These were density of hot spots (characterized by the number of zero-intensity events), enhancement (represented by mean intensity), spatial variation (calculated by RSD of intensity), repeatability (realized by cross correlation) and histogram shape (quantified by skewness and kurtosis). These new methods provide insights to the understanding of the properties of SERS substrates in terms of hot spots. Different substrates may exhibit better performance in terms of one criterion but worse in terms of others. Those variations in performance can be explained by their surface morphology.These more elaborated methods are believed to provide a more comprehensive approach to evaluate and compare substrates than the traditional EF values. The thesis also paves the way for future study on SM-SERS and fabricating better SERS substrates.
