There is increasing evidence that the same is true for the immune system, with the initial interactions between antigen, antigen-presenting cells, and T cells hav ing a paramount influence on the ensuing events. Thus, analysis of the early stages of the immune responses has been a preoccupation of many immunologists. This has been considerably aided by the capac ity to expand these early events, and 'immortalize' them as clones of T cells, for detailed analysis. The discovery by Morgan, Ruscetti, and Gallo (Science 193, 1007, 1976) of T-cell growth factor (now termed interleukin-2 or IL-2) has had a major impact in immunology that is far from over. The greater ease of handling murine tissues experimentally, with the availability of more precisely defined reagents such as inbred strains, has meant that, to date, most of the work on long-term T-cell cultures has been per formed in the mouse, as summarized by Fathman and Fitch (eds. , Iso lation, Characterization and Utilization of T Lymphocyte Clones, Aca demic Press, NY, 1982). However, the limitations of working with human tissues are counterbalanced by the great long-term importance of understanding disorders of human immune regulation, especially since it is becoming evident that these are far from rare. Although it is often claimed that software clones decrease the maintainability of software systems and need to be managed, research in the last couple of years showed that not all clones can be considered harmful. A sophisticated assessment of the relevance of software clones and a cost-benefit analysis of clone management is needed to gain a better understanding of cloning and whether it is truly a harmful phenomenon. This thesis introduces techniques to model, analyze, and evaluate versatile aspects of software clone evolution within the history of a system. We present a mapping of non-identical clones across multiple versions of a system, that avoids possible ambiguities of previous approaches. Though processing more data to determine the context of each clone to avoid an ambiguous mapping, the approach is shown to be efficient and applicable to large systems for a retrospective analysis of software clone evolution. The approach has been used in several studies to gain insights into the phenomenon of cloning in open-source as well as industrial software systems. Our results show that non-identical clones require more attention regarding clone management compared to identical clones as they are the dominating clone type for the main share of our subject systems. Using the evolution model to investigate costs and benefits of refactorings that remove clones, we conclude that clone removals could not reduce maintenance costs for most systems under study.

The spread of antibiotic resistance is either mediated by mobile genetic elements (MGEs) or the dissemination of genetically-related groups of pathogens, “high-risk clonal complexes”. Interestingly most multiresistant healthcare-associated bacteria command just a few dominant international clonal complexes causing infections in various geographical areas. It is of utmost importance to identify the determinants associated with and promoting the spread of antibiotic resistance and the dissemination of these multiresistant pathogens. The Topic comprises mostly of population and epidemiological studies investigating antibiotic resistance mechanisms, MGEs and the impact of antibiotic resistance, and the production of virulence factors on the clonal dynamics of a diverse range of bacterial species. Though, the exploration of the mechanisms governing clonal dynamics and the dissemination of antibiotic resistance will remain a salient issue for a considerable time to come we believe that the papers published in the Topic have usefully contributed to the better understanding of some of the processes involved and supplement papers investigating the “non-bacterial” constituents of clonal mobility, like proper medical practice and compliance with hygienic standards.
