Book excerpt: Fourier Domain Optical Coherence Tomography is an emerging biomedical imaging technology that provides ultra high resolution and a fast imaging speed. The complexity of the FD-OCT algorithm demands high processing power from the underlying platform. However, the scaling of faster data acquisition rates and 3D imaging on real time FD-OCT systems is quickly outpacing the performance growth of General Purpose Processors. Our research investigates the scalability of two potential platforms for accelerating FD-OCT -- GPGPUs and FPGAs. We implemented a FD-OCT system using a GPGPU as co-processor with 6.9x speed up. We also created a hardware processing engine using FPGAs, delivering over 2x the throughput rate over GPGPU with 1024- point FFT. Our analysis on the performance and scalability for both platforms shows that, while GPGPUs offer an easy and low cost solution for accelerating FD-OCT, FPGAs are more likely to match the long term demands for real-time, 3D FD-OCT.

Book excerpt: This dissertation has developed several innovative techniques based on physics and engineering towards a high speed and high sensitivity optical coherence tomography (OCT) for in vivo functional imaging of biological subjects. We applied innovation to a dual-band Fourier domain OCT (FD-OCT) that provides depth-resolved spectroscopic imaging, enhancing tissue contrast and reduces image speckle. Previous dual-band FD-OCT systems could not correctly give the tissue spectroscopic contrast due to depth-related discrepancy in the imaging modality and attenuation in biological tissue samples. We successfully designed a new dual-band full-range FD-OCT imaging and developed an algorithm to compensate the depth-related fall-off and light attenuation. In our imaging system, the complex conjugate artifact is suppressed using a new spatial convolution approach. A graphics processing unit (GPU) accelerates the system for ultrahigh speed processing. Improved spectroscopic contrast and sensitivity were achieved in imaging tissue phantoms, human cancer xenografts and muscle tissues dissected from severely compromised immune deficient mice as well as living mice, benefiting from the depth-related compensations. We further developed an OCT imaging using a finite energy Airy beam that is generated with a phase mask. The depth of field (DOF) is greatly improved in comparison with traditional OCT systems using focused Gaussian beam. We demonstrated that a tradeoff between the sensitivity and the DOF can be controlled by the decay factor of the finite energy Airy beam via changing the pattern scale of on the phase mask.

Book excerpt: This thesis discusses certain aspects of the noninvasive imaging technique known as optical coherence tomography (OCT). Topics include three-dimensional image rendering as well as application of the Fast Fourier Transform to reconstruct the axial scan as a function of depth. Implementations use LabVIEW system design software and a Xilinx Spartan-6 field-programmable gate array (FPGA). The inherent parallel-processing capability of an FPGA opens the possibility of designing a "super-sensor" which entails simultaneous capturing of image and sensor data, giving medical practitioners more data for potentially improved diagnosis. FPGA-based processing would benefit many methods of characterizing biological samples; OCT and photonic crystal microarray biosensors are discussed.

Book excerpt: Adaptive-optics optical coherence tomography (AOOCT) is a technology that has been rapidly advancing in recent years and offers amazing capabilities in scanning the human eye in vivo. In order to bring the ultra-high resolution capabilities to clinical use, however, newer technology needs to be used in the image reconstruction process. General purpose computation on graphics processing units is one such way that this computationally intensive reconstruction can be performed in a desktop computer in real-time. This work shows the process of AOOCT image reconstruction, the basics of how to use NVIDIA's CUDA to write parallel code, and a new AOOCT image reconstruction technology implemented using NVIDIA's CUDA. The results of this work demonstrate that image reconstruction can be done in real-time with high accuracy using a GPU.

Book excerpt: Developmental biology is a field in which explorations are made to answer how an organism transforms from a single cell to a complex system made up of trillions of highly organized and highly specified cells. This field, however, is not just for discovery, it is crucial for unlocking factors that lead to diseases, defects, or malformations. The one key ingredient that contributes to the success of studies in developmental biology is the technology that is available for use. Optical coherence tomography (OCT) is one such technology. OCT fills a niche between the high resolution of confocal microscopy and deep imaging penetration of ultrasound. Developmental studies of the chicken embryo heart are of great interest. Studies in mature hearts, zebrafish animal models, and to a more limited degree chicken embryos, indicate a relationship between blood flow and development. It is believed that at the earliest stages, when the heart is still a tube, the purpose of blood flow is not for convective transport of oxygen, nutrients and waster, bur rather to induce shear-related gene expressions to induce further development. Yet, to this date, the simple question of "what makes blood flow?" has not been answered. This is mainly due limited availability to adequate imaging and blood flow measurement tools. Earlier work has demonstrated the potential of OCT for use in studying chicken embryo heart development, however quantitative measurement techniques still needed to be developed. In this dissertation I present technological developments I have made towards building an OCT system to study chick embryo heart development. I will describe: 1) a swept-source OCT with extended imaging depth; 2) a spectral domain OCT system for non-invasive small animal imaging; 3) Doppler flow imaging and techniques for quantitative blood flow measurement in living chicken embryos; and 4) application of the OCT system that was developed in the Specific Aims 2-5 to test hypotheses generated by a finite element model which treats the embryonic chick heart tube as a modified peristaltic pump.

Book excerpt: Optical Coherence Tomography (OCT) is a non-invasive volumetric imaging technique that offers micron scale resolution over several millimetres of depth penetration in tissue. The aim of the project was to develop Full Field Swept Source OCT (FFSSOCT), charting the specifications of the system throughout and drawing comparisons with available Fourier domain OCT (FDOCT) systems. A super luminescent diode (SLD) light source was tuned to different optical frequencies using an acousto-optical tunable filter. The successive optical frequencies were distributed across the sample in parallel and the sequential interference spectra were recorded with a high speed digital camera. Using a 5mW optical source at 850nm, 70dB sensitivity was ultimately achieved in a single five second acquisition, improving the original performance by 5dB and increasing acquisition and processing time significantly. Ex vivo retinal images of rat and tree shrew were recorded with multiple layers visible. All software was custom written in Labview, improving the user interface and processing time over the existing Matlab code. To enhance the performance of the system, the camera was subsequently upgraded from 15 to 45% quantum efficiency and from 250k to 1.3M pixels. The light source was also upgraded to 20mW. The software was improved with spectral processing and dispersion compensation. 85dB sensitivity was ultimately achieved. Further ex vivo retinal images were taken, showing comparative image quality to those of the same retinal samples recorded with FDOCT. Further attempts to increase the system performance were limited by internal reflections and interfering surfaces within the FFSSOCT design leading to saturation of the digital camera. In vivo imaging was attempted using software based phase jitter compensation. Improvement could be seen with simple reflecting structures.
